Custom encoder

Is it possible to create the ability to set a custom encoder?
Currently I use qaac to encode FLAC files to AAC from within foobar2000 on the fly when I synchronize my library to my old 6th gen iPod Classic.
This requires me to use a windows VM, as I run linux on my workstation, this option would allow me to synchronize my iPod to my workstation directly, omitting the VM. I would run qaac using wine.
